Isaac Williams was born on 11 December 1661, the eldest child of Isaac Williams and Martha Park. His parents had settled about 1660 in the west part of Cambridge Village, the outlying farms of Cambridge that became the town of Newton in 1691. The farm had been bought for them by his mother's father, Deacon William Park of Roxbury. His mother died in October 1674, when he was twelve. His father married again, to Judith Cooper, and had four more children.

In 1685 he married Elizabeth Hyde. She was born on 4 September 1659, a daughter of Sergeant Jonathan Hyde of Newton and his first wife Mary French. They had ten children in eleven years: Isaac in 1686, Jonathan in 1687, Mary in 1688, John in 1689, William in 1690, Ebenezer in 1691, Samuel in 1693, Martha in 1694, Daniel in 1695 and Elizabeth in 1697. Elizabeth died on 26 June 1699, aged thirty nine. Her youngest was not yet two.

In March 1704 his father deeded the homestead to Ephraim, the twelve-year-old son of his second marriage. When the father died in February 1707, the children of the first marriage went to the Judge of Probate. They called the will "imperfect and insensible" and claimed that the lands of their grandfather William Park could not be taken from them. The will was set aside. In March 1708 all the children agreed a settlement. Isaac, his brother Eleazer and his half-brother Ephraim took the five hundred acres in Newton and provided for the other heirs. A quarter part of the corn mill was set to Isaac, and he conveyed it to Ephraim in 1722.

He married second, in 1709, Mary Griffin, widow of Nathaniel Hammond Jr. His third wife was Hannah, whose surname is not recorded. He held a captain's commission and was a selectman of Newton in 1734.

Soon after 1734 he moved to Roxbury and bought the place of the Rev. Mr. Walter. He died there on 27 June 1739, aged seventy eight. His son Daniel had nursed him, and Daniel got the house.
