John Huntley was at Boston by 1647. Where he came from is not known. A family genealogist who worked on him for years wrote that "it has been impossible to trace the ancestry of John Huntley."

His first appearance is in trade. The notarial records kept at Boston by William Aspinwall in 1647 and 1648 show him shipping goods to the Barbadoes. Barbados was an English sugar colony in the Caribbean, and Boston traded it provisions and timber.

His first wife died about 1649, of smallpox, in the house of a Boston mariner named Hanniford. A deposition by John Pratt is the record of it. Her name is not known.

About 1650 he married Jane. Her surname is not known either. The Boston town record enters two sons born to them: "Moses of John & Jane Huntley born 1st July" in 1652, and "Aaron of John & Jane Huntley born 15th April" in 1654. Those two entries are the earliest records naming the family.

By 1657 the family was at Roxbury, two miles south of Boston. On 27 October that year Moses, Aaron and their sister Elizabeth were baptised together in the First Church of Roxbury. John was a cooper there, in business with John Chandler. A cooper made barrels and casks, the containers that almost every cargo of the period travelled in. A daughter Mary was baptised at Roxbury on 3 December 1660. In February 1659 he had sold his cooper's shop to Philip Curtis.

About 1661 he moved the family to Lyme, on the east bank of the Connecticut River near its mouth. Jane died there before 1669. In June 1669 he married a third wife, Mary Barnes, and the marriage is noted in the diary of Thomas Minor of Stonington. They had two daughters, Sarah about 1670 and Alice about 1673.

He died at Lyme on 16 November 1676 and made his will the same day. It names his widow Mary and six children. A month later the town book of Lyme recorded the children's ages: "Moses aged 24 Aaron aged 22 Marah aged 16 Sarah aged 7 Alice aged 3." The eldest two were grown men. Both had served as soldiers in King Philip's War.
