Samuel and Abigail had seven children in ten years, and five of them died as babies. Abigail, the first, was born on 29 September 1667 and died the next month. On 13 June 1678 Samuel married again. His second wife was Deborah Lincoln, born at Hingham on 3 August 1645, a daughter of Thomas Lincoln, a cooper, and his wife Avith or Annes Lane. She bore him Deborah in 1679, a second Samuel in 1682 and a third Abigail in 1685. Deborah died on 7 December 1694, aged forty nine. Her son Samuel died two days later, aged twelve.

Samuel Thaxter outlived both his wives by many years. He died at Hingham on 27 May 1725, aged eighty four.
