Isaac Warner was a son of Andrew Warner, the deacon of Hartford who later settled at Hadley, and of his first wife, Mary Humfrey. On 24 April 1658 the Winthrop medical journal recorded him as thirteen and a half years old, so he was born about the autumn of 1644, when his father was living at Hartford.

He was at Hadley by 1659, when his father moved there. On 31 May 1666 he married Sarah Boltwood at Hadley. Her sister Martha married his brother Daniel. In 1668 he signed a petition against imposts, the duties the colony laid on goods. His children were born from 1668: Sarah, Isaac, Mary, Andrew, Hannah, Ebenezer, Daniel, Samuel, Ruth, Ichabod, Mercy, Lydia, Thankful and Mehitabel. The first four were recorded at Hadley.

His father's will of 18 June 1681 left "my son Isaack Werner the one-half of my allotment in Hoccanum," a meadow of Hadley.

In 1683 he was one of the engagers for Northfield, the settlement up the Connecticut River that had been abandoned in King Philip's War, and he was there at its second settlement. When King William's War came the frontier pulled back again. He withdrew to Deerfield, and he died there in 1691 without a will.

His inventory was taken on 26 March 1692 and came to 74 pounds 16 shillings. It lists two spinning wheels and "tackling for a loome," "Armes & Amunition," two oxen, four cows, a mare and colt, eight sheep, and the house and 36 acres at Northfield. It also lists "Due from ye Country ... Soldeary," pay owed to him by the colony for military service.

The estate was not settled for twenty two years. In 1713/14 it was divided among his surviving children, "their being twelve children & Isaack Warner the eldest son he to have a double portion." The heirs named included Andrew, Ebenezer, Samuel and Ichabod Warner, "Sarah Frentch," Lydia Brooks, Mercy Gilbirt, Thankfull Loomas and Mehitabell Hitchcock.
