Thomas Scotto was baptized at St Nicholas, Great Yarmouth, in Norfolk, on 30 April 1615. The register names his parents as Thomas and Thomasine Scottow. His brother Joshua was baptized there in June 1617. Sisters Mary and Sara and a brother John followed between 1619 and 1624. His father died before 1634. That year his widowed mother brought Thomas, Joshua and a young daughter, Rebecca, to Boston. An older account in the Clarke family genealogy says the family came from Norwich and gives his birth as 1612; the Great Yarmouth baptisms show otherwise.

His mother joined the First Church of Boston on 21 September 1634, entered as "Thomasyn Scottoe widow." On 19 May 1639 the church admitted "Thomas Scottowe and Josua Scottowe the sonnes of our sister Thomasine Scottowe."

He married a woman named Joan, whose maiden name is not known. She joined the church on 19 September 1641 as "Joan Scottoe the wife of our brother Thomas Scottoe." The Boston town and church records list their children: Thomas, baptized in December 1639; another Thomas, born in June 1641 "& then buried"; a third Thomas, born in March 1642 "& then buried"; John, born 2 May 1644; Thomas, born 3 March 1647; and Mehitable, baptized on 11 February 1649 "aged about 4 days." Joan died before 1655. Thomas then married Sarah, who bore Joshua in December 1655, Sarah in September 1657, a Thomasine in August 1659 who lived eleven days, and a second Thomasine in August 1660.

The Boston Book of Possessions lists him as owner of a house and garden in School Street, four acres of land at Muddy River, now Brookline, and a marsh there. The School Street lot adjoined the burying place on the east. He sold it in 1645 for fifty-five pounds. The same ground later became part of the City Hall square. In 1644 he was overseer of graves, gates and fences. The town records of February 1646 read: "Thomas Scotto to see yt ye graves be digged five foot deep."

He made his will on 9 May 1660. He left his wife Sarah a third of the estate, "according to Law," and the rest to all his children equally, "my Eldest sonne being brought vp, & the rest being very young." He gave "vnto my aged mother, Sanford" ten pounds, "to be payd vnto her as her necessitie may call for it," and to his son John "all my tooles." His brother Joshua and Elder James Penn were his executors. He died in 1661. The inventory, taken in December, came to 249 pounds. His daughter Mehitable married Andrew Clarke, son of Thomas Clarke of Plymouth, ten years later.
